I think part of the problem is that you've separated the male from his family. The males take a very big part in raising the babies and he's probably not to happy about not being with his family. It can also be very stressful on the female to have the sole responsiblity of taking care of the joeys. A lot of gliders do become protective parents and it seems to me that this may be the case with yours. How long has he been away from the female? If you separated them prior to the babies coming out of the pouch and his scent has worn off the mom & babies then this too might cause some problems if you were to try to put them back together. He may not recognize the babies as his and may kill them. This is a tough situation and really can't recommend anything for sure without knowing more info.

But you were right about not putting the other female in the cage with the other one...females do also tend to fight over the babies.
